Abstract Integrons recombine gene arrays and favor the spread of antibiotic resistance. However, their broader roles in bacterial adaptation remain mysterious, partly due to lack of computational tools. We made a program – IntegronFinder – and used it to identify integrons in bacterial genomes with high accuracy and sensitivity. Some key taxa, such as α-Proteobacteria, lacked integrons suggesting they constitute deleterious genetic backgrounds for these elements. Integrons were much more frequent in intermediate size genomes, suggesting selection for compact gene acquisition. We used comparative genomics to quantify the differences between mobile and persistent integrons. The use of a covariance model to identify and align attC sites showed higher intrinsic variability in mobile integrons and a correlation between attC sites homogeneity and the number of integron cassettes. Surprisingly, numerous arrays of attC sites lacked nearby integrases (or pseudogenes of integrases), included many novel cassettes, and exhibited very diverse attC sites. These attC0 elements might provide incoming mobile integrons with a large unexplored pool of novel cassettes in genomes that currently lack integrons. They might also represent an intermediate step of the process of horizontal gene transfer following integron-capture and preceding definitive stabilization by loss of genetic mobility.. Identification and analysis of integrons and cassette arrays in bacterial genomes
Integrons recombine gene arrays and favor the spread of antibiotic resistance. Their broader roles in bacterial adaptation remain mysterious, partly due to lack of computational tools. We made a program - IntegronFinder - to identify integrons with high accuracy and sensitivity. IntegronFinder is available as a standalone program and as a web application. It searches for attC sites using covari...
متن کاملCharacterization of integrons and novel cassette arrays in bacteria from clinical isloates in China, 2000-2014
Rapid dissemination of antibiotic resistance genes among bacterial isolates is an increasing problem in China. Integron, a conserved DNA sequence, which is carried on episomal genetic structures, plays a very important role in development of antibiotic resistance. This systematic analysis was based on MEDLINE and EMBASE databases. We summarized the distribution and proportion of different types...
متن کاملRAC: Repository of Antibiotic resistance Cassettes
Antibiotic resistance in bacteria is often due to acquisition of resistance genes associated with different mobile genetic elements. In Gram-negative bacteria, many resistance genes are found as part of small mobile genetic elements called gene cassettes, generally found integrated into larger elements called integrons. Integrons carrying antibiotic resistance gene cassettes are often associate...
متن کاملIncidence of antimicrobial-resistance genes and integrons in antibiotic-resistant bacteria isolated from eels and aquaculture ponds.
The overuse of antimicrobials in aquaculture has promoted the selection of antimicrobial-resistant bacteria. Here we investigated the abundance of antimicrobial-resistance genes and integrons in 108 strains of antibiotic-resistant bacteria isolated from eels and aquaculture ponds in China. Conventional PCR was implemented to examine common antibiotic-resistance genes, integrons, and their gene ...
متن کاملCharacterization of antimicrobial resistance patterns and integrons in human fecal Escherichia coli in Taiwan.
Two hundred and twenty-five fecal strains of Escherichia coli isolated from 109 non-hospitalized adults in 2006 were investigated for susceptibility to antibiotics and for the presence of integrons. High resistance rates in fecal strains of E. coli were observed for streptomycin (52.0%), ampicillin (50.2%), piperacillin (50.2%), trimethoprim/sulfamethoxazole (47.6%) and chloramphenicol (33.8%)....
